Can I install the Navio Package directly into my PI3 running Raspbian or do I have to install the Navio PI image.

You need the custom Navio Pi image. I don’t see many usecases not to use our image. It makes running ardupilot easier whilst preserving familiar Raspbian tools, environment and repositories.
