I tested it yesterday with an original 3dr gps+compass module and a Navilock 652ettl GPS.
I was using Ardurover 3.0.1.
All GPS receivers worked with either -B or -E option.
Are you sure you do not have the wires mixed up?
Also, as I said before, using a six wire cable will not work.
