I am considering mounting my Navio2/RPI3 case underneath my bottom frame plate and possibly upside down. Are there any possible complications or insights into a placement such as this? Would it be ok if it were off centered?

It is better to mount Navio2 close to the Center of Gravity of your aircraft, but it should be ok if it is a few cm off. No problem mounting it upside down, just make sure to set the correct orientation in the GCS.
