After armed the Navio 2 by both transmitter and Mission Planner, the motors start spinning and react to my transmitter only when the throttle is at middle or above position. Is there any way to fix that?
Also I changed my MOT_SPIN_ARM to 0 so that it won’t spin when armed.

If you can arm, you can log, so share your .bin file (downloaded from navio).
If you try to take off in AltHold or Loiter mode and some MOT_Parameters are not well set, such motor behaviour is possible. Try to take off in Stabilise mode and report your feedback.

Oh yeah, you were right. After trying what you said, it worked, the motors now working normally.
