How to start fresh?

I’m building a new quad and its been long enough since I’ve worked on my old one that I don’t remember what customaizations and stuff I had tried with it.

Do I just need to re-install linux on the Pi to start fresh, from scratch again? Or do I need to do something to the navio itself to get rid of all the settings I might have changed?

There are no settings on Navio itself, just the Linux OS and APM. But I would go and save your APM parameters (e.g. save option from Mission Planner full parameters list) so you can “compare” to the default settings and see which of the APM parameters you want to carry-over.

Maybe resetting APM parameters is enough to clean-up whatever issues you think a reinstall of the whole Linux OS is necessary for.
